Job Title: Bioinformatician (Pipeline developer)
Location: Remote/Mississauga, ON
Duration: 12 months (likely to extend or convert to perm possible)
 
Project
We’re looking for experienced bioinformatics pipeline developer to support further development
and productionalization of a pipeline, which uses DNA and RNA sequencing data to identify
somatic mutations suitable for targeting by cancer immunotherapy.
 
Education
Master's degree in bioinformatics, biostatistics, statistics.
 
Required skills
● Minimum three years of hands-on experience in R/ Python programming.
● Experience with development of scalable data processing pipelines and building
software for execution on High Performance Computing environments.
● Experience with sequencing/genomic data analysis (NGS), including GWAS.
● Experience with good software development practices, including collaborative
development using version control and build/test automation.
● Excellent communication, advanced English reading, writing, listening and speaking
skills.
 
Nice to have skills
● Familiarity with at least one framework for pipeline development such as Nextflow or
Cromwell.
● Familiarity with containerization technologies and building portable pipelines, which can
be deployed on cloud infrastructure.
● Knowledge of low level programming languages, such as C++ and ability to tune the
performance of existing code.
 
Duties
● Integration into the neoantigen pipeline of new heuristics and algorithms, to prioritize
neoantigen targets for vaccination.
● Unit and system testing, both for robustness and correctness. This effort will involve the
development of tools to simulate specific types of tumor sequencing data
● Potentially involved in re-engineering and deployment of pipeline as a containerized
workflow on the cloud
